Einstein in its emulation does not recognise if the ROM changes. This is done so that patches can be changed and the machine continues to work. The side effect is, that changing to a completely different ROM wil not wipe the Flash as it should.

Executing a brain wipe is as simple as closing Einstein, deleting the System Flash file (Settings, MessagePad), and reopening. All apps and all data will be gone, and the Flash is newly initialised.

I prefer to have different System Flash files for different ROMs. So whenever I change to a different ROM, I also change to the corresponding Flash file. I am painfully aware that Einstein should provide a machine selection, so we can have multiple MessagePads configured, but I simply havn't gotten around to writing that.
