I'd look at a virtual machine for this. This keeps all the old apps in their own little space in a "guest" so the real "host" doesn't care how old they are.
An eMate is basically a MessagePad 2x00 as far as all this goes, I think ?
I made a Windows 3.11 based VirtualBox VM for talking to NewtonOS 1.x devices, and have had good success using a MacOS 7 (8?) BasiliskII based VM to talk to both Einstein (running naively on the host, not in the guest) and a real MessagePad 2100 over serial.
You may be able to use VirtualBox to run a legacy Windows (95 or 98) install and then install Windows NCU into it, if you'd rather not experience all the ways MacOS is different :) I couldn't make this work, so went with BasiliskII running MacOS.
You can see the BasiliskII version working here : https://media.social.qoto.org/media_attachments/files/115/560/543/089/697/705/original/f6fb01a1b0dfb429.png[1] (virtual old mac on left, emulated Newton on right). That's running the native MacOS dev tools, but backups to NCU work fine too.
You can drag and drop files from the guest into "Unix" on the Desktop, and they appear on the host (and vica versa) so that's how you'd get things back out once synced.
I've not had a chance to re-do the BasiliskII version to make a "clean" shareable image yet, but the instructions from http://elektriktrick.com/Newton_Script_NTK.html[2] are what I used to do the virtual install and create the connection.
