I noticed the same with Einstein, and I think it has a checksum 
mechanism which will empty the simulated flash if the ROM has changed, 
maybe Matthias remembers?

This is not the case on actual hardware, the patching process leaves 
the flash and any memory cards alone. Only when you need to clear the 
patch by using a different ROM card, the internal flash gets fully 
wiped.

In that sense, making a backup is never a bad idea :)
