Might try freezing some packages and see if there is any improvement.  Also I recall the ATA driver can get slower, especially with big ATA cards.  The larger the card the more resources/heap it takes.

First thing I would do is freeze some packages.  Also do you have any extensions for the Notes?  If so, sometimes (depending on which one) it can cause slowdowns.  Or if you have a bunch of Notes modifications/extensions can do it.
